Problems with Transferring WordPress.com Site to InMotion Hosting

I'm having trouble transferring my wordpress.com site to my now wordpress.org site hosted by inmotion hosting. I switched the nameservers through my wordpress.com site to the ones specified for inmotion. I was then able to begin creating my wordpress.org site. However, I noticed that I couldn't completely transfer my domain because it is still within the first 60 days of purchase. So now I can still edit my site that is hosted on inmotion, but also the one on wordpress.com. I'm now having issues accessing my wordpress.org website on different computers. It's a big mess, I know. I guess my question is, will all this be resolved once I am able to transfer my domain after the 60 day period?
