I'm thinking about adding a wiki to my existing site, Are there certain free options (ie, TWiki) that work better than others? Any server limitations I should be aware of?

Thanks for posting a question! I myself use mediawiki quite a bit. It is very easy to use, and best of all it is free! It is the same software that wikipedia uses, so you can trust that it is very good software.

You can <a href='' target='_new'>download media wiki here</a>, and the installation process is similar to the <a href='' target='_new'>installation process of most PHP / MySQL driven software</a>.

I'm not too familiar with other options, such as TikiWiki, but as far as server settings / options there shouldn't be anything in your way to stop you from running a successful wiki on our servers.
