How do I select a folder for upload, as opposed to uploading each file individually. Is there a 'multiple select" option somehow?

You can't with File Manager. I'd suggest using ftp (file transfer protocol) You can read about it here
http://www.inmotionhosting.com/support/website/file-management/getting-started-guide-ftp
I use Filezilla and it's simple to use. You can download that at http://download.cnet.com/FileZilla/3000-2160_4-10308966.html?tag=mncol;1

Good luck!

Continue reading down the page at http://www.inmotionhosting.com/support/website/file-management/getting-started-guide-ftp to the section "Connecting to FTP with your cPanel user" It explains very well how to configure your settings. If you are using Filezilla, there is a tutorial which explains how to transfer your files. http://www.inmotionhosting.com/support/website/file-management/transferring-files-in-filezilla
